There is the Auto-WEKA tab in the Explorer, which is different from the AutoWEKAClassifier used in the Classify tab. The latter is applied based on the current evaluation method chosen in the Classify tab, just like any other classifier in WEKA. The evaluation module running things like 10-fold cross-validation treats all classifiers, including AutoWEKAClassifier, the same.
